The Portuguese was frustrated when Clattenburg failed to award his side a penalty for Jon Flanagan’s challenge on Matteo Darmian late in the first half.
That frustration boiled over at half time with the Man United boss forced to watch the second half from the stands.
His side were repeatedly denied by an inspired Tom Heaton in the Burnley goal.
A former Old Trafford youth team player, Heaton produced outstanding stops in each half to deny Jesse Lingard’s header and then an acrobatic volley from Zlatan Ibrahimovic.
The Red Devils were also guilty of wasting some decent opportunities all by themselves.
Ibrahimovic volleyed wide with the goal at his mercy from Paul Pogba’s cross late on while sub Wayne Rooney blazed over from 15-yards in stoppage time after Daley Blind’s low free-kick had picked him out.
The result means Man United are now eight points off the Premier League lead after ten games.
Mourinho did not face the media after the game and his assistant Rui Faria said they will await Clattenburg’s account before commenting.
“I don’t know what happened. It is not important what Jose said, what is important is what the referee writes in his report,” he said.
Faria refused to be critical of the official, who also turned down a second Darmian penalty appeal after half time and sent Ander Herrera off for two bookable offences as Man United failed to wear Burnley down.
“I think the referee did fantastic work. I won’t say more than this,” added Faria.
Man United are 4/7 to win their next league game at Swansea. The Welsh club are 5/1while the draw is 11/4 for their Liberty Stadium clash.
